While it was really only prevalent in Wind Waker and Phantom Hourglass, there's also the fact that there is in fact, an ocean, ports, pirates and navies, and people are probably going to want in on that. So here you are, ships can be purchased. However, they are also required to an extent. If one wishes to leave the Great Sea, should they start there, or if someone wishes to explore the Great Sea, then they need to buy a boat, whether it's a simple dinghy or a ship of the line. Zoras are an exception to this rule, and Gorons need to buy a Cog at least, a Dinghy won't do for them.
However, your ship may take hull damage. This isn't like hearts in that a potion makes it all better. Instead, you need to get the ship repaired. When you dock, you can have your ship repaired for 10 rupees per heart point. This is generally pretty cheap unless you go and sink your ship of the line, in which case you're out 200 rupees. Should a ship be lost, you can have it salvaged and repaired, no worries about having to buy a new one.
Be wary though, the sea is the most fickle thing there is, and you may just have to deal with some monsters on the way to your destination should you go exploring. Also, this probably shouldn't need clarification, but you cannot use your ship to fire on a character, and vice versa. Ship to ship only, mate.
However, if you find that you need to just cross continents but don't have a ride or a boat, you can just pay for passage. If you don't want to buy a boat, you can just pay 20 if you want to go from an island to another island or Hyrule to Ylisse or whatever. However, it's a one-way trip; you're stranded until you can pay the ferry another 20 to get back. The downside is obvious; eventually ferry costs will far outstrip just getting an actual boat, but it's good for a temporary solution.
Like all other shopping threads, purchase a ship ICly through your shopping thread. Do this for repairs as well.
Dinghy
A dinghy, the smallest ship imaginable. Can only really hold two or three people at most before it starts to sink, and even that is a bit of a stretch. The hull is standard issue, not very strong, really only meant for light sailing, very easy to sink if sailing during bad weather as well. It can however, hold a sail, and very light weaponry. Though due to the dinghy's size, it cannot use cannonballs, and must use lighter bombs. An example of a dinghy would be the King of Red Lions.

Cog
A Cog is a much better alternative than a Dinghy. A Cog is something meant for smaller crews, but they have a full deck unlike the Dinghy, better firepower, a larger sail, and are much more durable. However, it takes more than one person to man a Cog, and though it can be done with just a couple people, it's not really recommended if you're the only one that is sailing the seas in your own little party. An example of a cog would be Tetra's Pirate Ship.

Frigate
A warship. An actual warship, something you would expect to see in royal navies. The frigate is very maneuverable, and as it is built for the art of warfare, is much more durable than regular ships. As such, it also has increased firepower, and can very quickly sink a dinghy or even a cog. The frigate is meant to be staffed with a full crew, and it'll take more than a couple people to man it. An example of a frigate would be the Queen Anne's Revenge from On Stranger Tides.

Galleon
One of the largest ships imaginable, the Galleon is bigger than most anything save a Ship of the Line. Truth be told, a Frigate is actually more maneuverable than a Galleon, but a Galleon can take more punishment, and with its increased cargo hold, is a much better choice for anyone looking to get into pirating. Like the frigate however, it requires a full crew to man, so get some buddies to help you before you buy this thing. An example of a galleon would be the Black Pearl from the Pirates of the Caribbean.

Ship of the Line
The biggest, baddest ship there is. A Ship of the Line would be the pride of any navy, the absolute uncontested flagship. A Ship of the Line features multiple decks, uncontested firepower, and plenty of sails. It requires, as one would expect, a full crew in order to keep this thing going. This would be a ship worthy of a pirate king, or even just a king. Even the mightiest big octo would be blown away by this beast. An example of Ship of the Line would be the HMS Endeavour from At World's End.
